This would be possible, but be aware that you wouldn't necessarily be able to segment your push per domain if the domains were using the same Web Notify project without the use of Tags/Named Users.

Additionally, you'll want to think through what your default URL would be when users tap on the push notification, since you can only define one default action. That is, which URL will the user be navigated to when they tap on the push, will it be the first or second domain?

Separating the domains into two different domains will allow you to define a default URL for each domain, as well as you won't risk the possibility of accidentally sending a push meant for one domain over the other.
